Stripe ERP Integration: Pay Now Links on Invoices, Settled Into Your Books

For finance teams and founders who bill overseas or card-paying customers: get paid through Stripe and see the payment, the fee and the bank deposit in the same books.

A finance lead holding a card and a sealed invoice sheet at her desk

A Stripe ERP integration matters the day a customer pays by card and the accountant asks which invoice it was for. Stripe knows the charge. Your books know the invoice. Without a link between them, someone matches the two by amount and date, and hopes no two customers paid the same figure that week.

The gap widens at settlement. Stripe pays out a net amount after fees, sometimes days later, and the bank line never equals any single invoice. Month end then means downloading payout reports and rebuilding the trail by hand.

This page explains how Apragya connects to your own Stripe account, walks through an illustrative example, and says plainly what the integration covers today.

What an unlinked gateway costs

Guesswork matching

Card payments are tied to invoices by amount, and the wrong invoice gets closed.

Hidden fees

Gateway fees are netted off the payout and never booked as an expense.

Duplicate receipts

A payment recorded by hand and again from the report inflates collections.

Slow close

Payout reports are rebuilt against the bank statement every month.

An example: a Pune software studio billing in dollars

Take an illustrative twelve-person studio in Pune that bills a US client in dollars and keeps a Stripe account for card payments. It connects that account to Apragya with USD as the gateway currency, matching the currency of its export invoices.

One invoice, from link to bank line

  1. Invoice raised

A dollar sales invoice with the amount outstanding.

  2. Pay now shared

The client opens the link and lands on Stripe Checkout.

  3. Card captured

Stripe sends a signed webhook, checked before use.

  4. Settlement posted

A daily job books the payout and the fees.

  5. Bank matched

The deposit links to the settlement entry.

The settlement step is where the fee finally lands in the books instead of vanishing.

When the payout reached the bank, the accountant did not open a Stripe report. The deposit already matched a settlement entry that moved the money out of the clearing account and booked the gateway fee, and the invoice had closed the moment the client paid.

The payment closed the invoice, and the small dish is the gateway fee the settlement entry booked.

How the Stripe payment gateway integration works

Step 1 of 5

Your own keys

An org admin adds the Stripe keys and webhook secret; secrets are stored encrypted and shown masked.

  1. Your own keys: An org admin adds the Stripe keys and webhook secret; secrets are stored encrypted and shown masked.
  2. Verify: A check against Stripe confirms the keys work before the gateway is switched on.
  3. Checkout sessions: Each pay now link creates a Stripe Checkout session tagged with the invoice.
  4. Signed webhooks: Events are signature checked and stored once, so replays do not double post.
  5. Settlements: A daily job pulls payouts, posts the entry with fees and feeds bank reconciliation.

What to look for in Stripe settlement reconciliation

Most accounting tools can record a card receipt. The harder part is tying each charge to its invoice without guessing, and turning a net payout into a correct entry for bank, fees and the clearing account. Check that any setup does both before you rely on it.

What sets this Stripe integration apart

One record

The payment, the invoice and the customer ledger are the same data.

Indian invoices first

GST invoices, credit notes and ageing sit beside the gateway.

AI with review

Agents can be set to flag overdue invoices, with a person approving any follow up.

Admin controlled

Only admins configure the gateway, and actions are logged.

One active gateway

Switching between Stripe and Razorpay is a clean change, not two live setups.

Clear collections

Outstanding and paid amounts update without a separate import.

Stripe payments feed sales invoices, payments and bank reconciliation. If you still keep books elsewhere, see the Tally integration page.

Setting up Stripe in Apragya

  1. Decide which invoices Stripe should collect and in which currency.
  2. Create a secret key and a webhook endpoint in your Stripe account.
  3. Add the keys and webhook secret as an org admin, then run the verify check.
  4. Send a small test invoice with a pay now link and pay it in test mode.
  5. Check which accounts receive the clearing, fee and bank entries, then switch to live keys.

Run one live invoice end to end, including its payout, before sharing links with every client.

Stripe ERP integration, answered

Can we invoice in rupees and collect through Stripe?
The gateway has one default currency, and an invoice can only be paid through it in that currency. Check with Stripe which currencies and payment methods your account supports in India.
Can Stripe and Razorpay both be active?
Both can be configured, but only one gateway is active at a time. Activating one switches the other off.
What if a payout is in a different currency from our bank account?
The settlement is recorded but its entry is skipped and marked as a currency mismatch for someone to review.
Is this a connector like the others?
Stripe is set up as a payment gateway rather than a general connector, so it covers invoice payments and settlements, not every Stripe API.
What does it cost to start?
The free plan covers up to 3 users with CRM, HR and Vendor Onboarding and 1,000 AI Credits a month. Starter is INR 3,999 a month for up to 10 users, with CRM and HR plus a choice of apps such as Sales and POS, Inventory, Payroll, Purchase and Payables, Support and Manufacturing. Pro is INR 7,999 a month for up to 25 users with every enterprise app, including Finance and Accounting, plus 5,000 AI Credits, single sign-on and audit logs.

Let card payments close their own invoices
